Multi-omics services for research projects

A partner for metagenomics, transcriptomics and metabolomics projects, so you can save time and go deeper on the aim of the study.

Metagenomics and microbiome analysis

Metagenomics and microbiome analysis

NGS sequencing and bioinformatics to characterize microbial communities.

  • 16S, 18S and ITS metabarcoding for the taxonomic study of bacteria, archaea, eukaryotes and fungi.
  • Shotgun metagenomics for taxonomic profiles and for genes, pathways and the functional potential of the metagenome.
  • Short and long reads on Illumina and Oxford Nanopore, depending on the project goals.
  • End-to-end service: experimental design, DNA extraction, library preparation, sequencing and bioinformatic analysis.
  • At-home collection kit with a bacteriostatic medium, materials and instructions adapted for volunteers.
  • Deliverables: FASTQ files, quality controls, interactive results on the AIMA Research platform and a run report.
  • Lay summary for participants, adapted for the study volunteers.
Gene-expression dot plot — transcriptomics

Transcriptomics and gene expression

Experimental design, RNA-seq and bioinformatic analysis matched to the biological question of each project.

  • Total RNA-seq, mRNA-seq and more cost-effective alternatives.
  • Differential expression studies to identify genes overexpressed or underexpressed between groups and experimental conditions.
  • Bioinformatic analysis and visualization with PCA, volcano plots, heatmaps, clustering and functional enrichment.
  • Multi-omics integration with the other variables in the project.
  • No-obligation initial advice to review the experimental design and choose the transcriptomic technology best suited to your project.
Metabolite heatmap — metabolomics

Targeted and untargeted metabolomics

Metabolite analysis by mass spectrometry in solid and liquid matrices.

  • Targeted metabolomics: identification and quantification of a preselected set of metabolites.
  • Untargeted metabolomics: a global view of the metabolomic profile and detection of differential metabolites.
  • Multiple matrices: solid and liquid samples, with adapted preparation protocols.
  • Advanced technology: LC-MS/MS, LC-HRMS or GC-MS, depending on the metabolites.
  • Bioinformatic analysis: quality control, normalization, multivariate statistics, metabolite annotation and multi-omics integration.
Circular genome view — strain sequencing

Microbial genomics and strain sequencing

Whole-genome sequencing, assembly and annotation of microorganisms of biotechnological interest and probiotic strains.

  • Sequencing of probiotic strains and isolated microorganisms by whole genome sequencing (WGS).
  • Short, long or hybrid reads on Illumina, Oxford Nanopore or PacBio.
  • Genome assembly and annotation with quality assessment and gene prediction.
  • Taxonomic identification and comparative genomics by ANI, phylogenomics and pangenome analysis.
  • Antibiotic resistance gene (AMR) analysis and other genes of biotechnological interest, without inferring phenotypic resistance.

Frequently asked questions

How do you choose the most suitable omics technology?
The choice depends on the research objective, the sample type, the resolution required and the available budget. Before starting, we review the experimental design and recommend the most suitable strategy: 16S/18S/ITS sequencing, shotgun metagenomics, RNA-seq transcriptomics, microbial genomics or metabolomics.
What is the difference between 16S/18S/ITS sequencing and shotgun metagenomics?
Amplicon sequencing profiles bacteria and archaea by 16S, certain eukaryotes by 18S and fungi by ITS. Shotgun metagenomics analyses total DNA from the sample and offers higher taxonomic resolution, plus information on genes, metabolic pathways and the functional potential of the microbiome. Within metabarcoding, the amplified region (V3–V4, V1–V9 and others) and the sequencing technology (short or long reads) determine whether resolution reaches genus or species.
What is RNA-seq transcriptomics used for?
RNA-seq transcriptomics quantifies gene expression and compares transcriptional activity between experimental conditions. The analysis can include differential expression, log2FC and FDR values, functional enrichment and biological pathway analysis. We apply the technique that fits the biological question of the project (total RNA-seq, polyA, 3′ mRNA-seq and others).
When is a microbial genomics analysis recommended?
Microbial genomics characterizes isolated bacteria, fungi and other microorganisms. Whole-genome sequencing can include de novo assembly, genome annotation, taxonomic identification by ANI, detection of genes of interest, pangenome analysis and phylogenomic comparison.
What is the difference between targeted and untargeted metabolomics?
Targeted metabolomics quantifies a predefined set of metabolites of interest. Untargeted metabolomics surveys the metabolic profile of the sample broadly, to detect differences, patterns and candidate compounds. We work with solid and liquid matrices, adapting preparation and analysis to each research project.
What does a multi-omics project add?
Multi-omics integration combines different layers of biological information. Metagenomics shows which microorganisms and genes are present, transcriptomics which genes are expressed, and metabolomics which molecules can be detected under the conditions studied. Integrating them gives a more complete view of biological systems.
What results are delivered at the end of the project?
Depending on the service, deliverables include raw FASTQ files, quality controls, a materials and methods description, result tables, statistical analyses, taxonomic, genomic, functional or metabolic annotations, and figures prepared for reports and scientific publications. Besides the reports, you get access to the AIMA Research platform before the results meeting. There you can browse results with the gene, metabolic pathway and microorganism search, with filters and dynamic tables.
Can we contract only part of the project, or analyse data we already have?
Yes. Services can cover everything from experimental design, sample preparation and sequencing to bioinformatic or statistical analysis alone. We can also work with FASTQ files, abundance matrices, gene-expression data or metabolite tables already generated by other laboratories.
